Does anyone know how see if a section is included in another section? I can't seem to find anything in the properties of a section that reflects this. I prefer a solution in Java code...

Have you looked at http://api.openoffice.org/docs/common/ref/com/sun/star/text/XTextSection.html, which documents the methods getParentSection() and getChildSections()? I have not tried these, but I think that it is what you want.
