On my Ubuntu 10.04 OOo 3.2.0 and LibreOffice 3.3.1 come with a filter named "OpenDocument Text Flat XML" which produces flat ODT files .fodt.

This Java examples shows how to convert an ODT document to a PDF: http://user.services.openoffice.org/en/forum/viewtopic.php?f=44&t=1013

Combining both should only need one line changed of the Java code from the above named link. Try to change the filter name of the property nr 0 from:
Code:
            conversionProperties[0].Name = "FilterName";
            conversionProperties[0].Value = "writer_pdf_Export";

to
Code:
            conversionProperties[0].Name = "FilterName";
            conversionProperties[0].Value = "OpenDocument Text Flat XML";
